Martin is right. The manual connection he speeks of is the 'join' function (represented by a green and gray dot and an arrow between them in the icon). Don't connect the stairs with a new regular line! Note that the line that appears when you join counts as 0 steps, so it is just as if the lines you join were intersecting. (It also disappears when you leave the 'join' mode, but don't worry - it's still there. You'll see it if you start using the 'join' function again, similar to how it works in the VGA function.)
It may be worth to stress again the need to model staircases (and elevators) properly
I have successfully modeled multi-story buildings following the same principle. It's published in the Delft Symposium ('Parallell spatial scales', ), and a bit more on the specifics of stair-modelling in SSS7 ('Architectural Fashion Magazines', e.g. Figure 3). 'My' way and the way Martin et al present it in the paper linked in his mail are quite similar, really (SSS6 in Istanbul, 'Mulit Level Complexity...'). Through this way of modeling floor-connections I've found strong correlations between movement and integration in both large public libraries and department stores, although back in the time I did the Library studies it was in WebMap and in the department stores it was for VGA-analysis.
Note that even though the latter paper primarily discusses VGA-modeling, the principles of "creating numbers of configurational steps for the staircases" are refinements from the axial-line studies and would apply there as well, and is derived from basic principles of how to model spatial relations in plan. If you aim for angular measures it may be slightly trickier.

Dear Fanny Goldsmith, at least for Axial Line Analysis there is a possibility in Depthmap: import (or draw) and axail map for each level separately, but within the same document. To make the connection between the levels, introduce additional axial lines to represent the staircases. This has to be done such that the actual inter-visibility situation between the levels is suitably reflected. Finally, after the separate maps and the intermediate lines have been created, use manual connections in depthmap to connect the intermediate axes with the respective axial maps of each level.
